I'm So Confused about Vitamin D ...

I am so confused. I have had chonic pain since 2006 when I was diagnosed with fibromyalgia. Even though my family doctors (3 since 2000) checked my thyroid regularly, I was always told it was normal. Then in 2008 an Allergist did some extensive bloodwork and found an extremely high amount of thyroid antibodies and I was subsequently also diagnosed with Hashimoto's Thyroiditis.
I was already experiencing hypothyroid symptoms. I hooked up with an Endocrinologist who explained that my thyroid levels were not normal and that the average family practice doctor falsely believes test results of 4.0 to 6.0 are normal. She said my thyroid was about 75% non functional and I am on .88mcg synthroid. The problem is, two years later, I still have no energy, have exercise intolerance, and am only pain free while lying down.
A few months ago , my Endocrinologist tested my Vitamin D level and stated it was very low. I am on D3, 2500 iu's per day. Have you found any correlation with Vitamin D deficiency and Fibromyalgia and/or Hypothyroidism.
How long will it take to feel better while on the D3 supplement?
